I've had this problem many times, in fact mine is doing the same intermittantly. Something is not locking, or not locking in time, or binding.

Often the problem is simple as because of a remote, the door locks and switches are never excersized especially the trunk and passenger door, or if only the key is used the drivers door microswitches wear and need to be realigned or replaced.

Usually it's one of several things.

1) Microswitches behind the key barrels dirty.

2)Wiring to the trunk lock breaking

3) The brushes to the little motor that actuates the lock get dirty and the motor becomes "under powered" (I usually use contact cleaner sprayed into the little electric motor) but this involves opening up the central locking actuator.

Start by using the key to lock the car about 10 times from all three locks (Driver passenger and trunk) turn the key all the way in both directions to work the microswitches.

fiddle with the trunk wiring

if that doesn't help

Open the doors and dismantle the central locking and clean everything (not my favorite job at all)

You could have the codes read, though I'm not sure if the E34 would store a code for this problem in the ZKE (central body electrics control module) Worth a try though.
